On the Review Documents page, when I click "Download CT600 Form" in the modal window there is a small drop down saying "Add UTR to Box 3".
If you open this it says "Your submission already includes the UTR, but you can add it here if you'd like Box 3 filled in the PDF."
You can then check your tax code then click "Save UTR" to add this to box 3 on the PDF.

Thanks for following up with the solution - that's exactly right. The UTR is included in the XML submission to HMRC, and the dropdown lets you add it to the PDF for your records.
